This may not be as traumatic for the duck as you think. Though it is an odd shape the copulatory organ of a duck is actually bout the same size as that of dog!

And yes, unlike other birds, waterfowl such as geese and ducks do have a copulatory organ, something that came as quite a :shock: to me one day when I saw some ducks mating!
